   6 <p><strong>Multiple Alignment Views<strong></p>
   7 <p>Multiple alignment views allows the same alignment to be viewed
   8 independently in many different ways simultaneously. Each view is an
   9 independent visualization of the same alignment, so each may have a
  10 different ordering, colouring, row and column hiding and seuqence
  11 feature and annotation display setting, but alignment, feature and
  12 annotation edits are common to all, since this affects the underlying
  13 data.</p>
  14 <p>Create a new view using the <strong>&quot;View&#8594;New
  15 View&quot;</strong> menu item, or by pressing <strong>Control+T</strong>. A newly
  16 created view will be identical to the view it was created from, but any
  17 changes to the way the alignment is coloured or displayed will only
  18 affect the new view.</p>
  19 <p>A particular view may focus on some specific aspect of an
  20 alignment - for example, hiding all but the region of an alignment
  21 containing a particular domain. <strong>Right-clicking</strong> a view's
  22 tab opens the View Name dialog box, allowing it to be renamed to
  23 something more meaningful.</p>
  24 <p><strong>Viewing Multiple Views Simultaneously</strong></p>
  25 <p>Multiple views of an alignment are, by default, gathered together
  26 as tabs within a single alignment window. They can be viewed
  27 simultanously by pressing <strong>X</strong> (or via <strong>&quot;View&#8594;Expand&quot;</strong>)
  28 to expand each view into its own linked alignment window. Expanded views
  29 are gathered back into into a single tabbed alignment window by pressing
  30 <strong>G</strong>, or by selecting <strong>&quot;View&#8594;Gather&quot;</strong>).

  32 <p><strong>Structure and Analysis Viewers and Multiple
  33 Views</strong></p>
  34 <p>A tree calculated on a particular view, or loaded onto it, is by
  35 default associated with just that view. However, the <a
  36         href="../calculations/treeviewer.html">Tree Viewer's</a> <strong>&quot;View&#8594;Associate
  37 leaves&quot;</strong> submenu allows a tree's view association to be changed to
  38 to any or all other views.</p>
  39 <p>The results of a <a href="../calculations/pca.html">PCA
  40 calculation</a> on a particular view may also be associated with other
  41 views, using the PCA Viewer's <strong>&quot;View&#8594;Associate
  42 Nodes&quot;</strong> submenu.</p>
  43 <p>Currently, a <a href="pdbviewer.html">PDB Structure Viewer</a>
  44 opened on a structure associated with a sequence in a particular view
  45 will only be associated with the seuqence as displayed in that view. <br><em>This
  46 will be resolved in a future release</em><!-- also, by default, only be associated
  47 with the sequence as it is displayed in that view. The
  48 &quot;View&#8594;Associate View&quot; submenu allows the association of
