5 <strong>Exporting Alignments for viewing with the BioJS MSA
8 <p>Since Jalview 2.9, HTML files can be generated from an
9 alignment within the Jalview desktop application that show the
10 alignment in an interactive viewer called 'BioJS-MSA'. The BioJS MSA
11 Viewer is a full-featured JavaScript based multiple sequence
12 alignment visualisation system created by a community of biological
13 data visualisation developers, and is developed independently of

19 <strong>Making sure your BioJS MSA exports uses the latest
20 BioJS MSA Viewer</strong>
22 <p>In order to allow Jalview to export data with the latest
23 version of the MSA viewer, the Jalview Desktop will download
24 templates for HTML export from our public GitHub Repository.
25 Normally, this should happen without you needing to do anything, but
26 if you do encounter problems, then please get in contact via the
27 jalview-discuss mailing list, or file a bug report.</p>
28 <p>Templates are downloaded to a directory called
29 '.biojs_templates' in your user's home storage space (e.g.
30 ~/.biojs_templates).</p>
